It seems that suddently Jira SVN comments work again . How is it possible?

Fisheye has been upgraded to a release that fixes ONLINE-461 (and hence smart commits).
No announcement yet, nor issue closing. We need to make sure it's working 100%.

Do you have the corresponding Atlassian bug report? Im curious to know what exactly made it break when we changed some files to UTF-16

This problem has gone a long way already. It began with my public bug report https://jira.atlassian.com/browse/FE-5226 and was then followed in a private support request at Atlassian. During the course of the discussion, the Atlassian people identified this as a bug and opened https://jira.atlassian.com/browse/FE-5239 themselves. SVNKit, the Java SVN implementation, is also part of the problem, a bug report has been opened at their site as well: http://issues.tmatesoft.com/issue/SVNKIT-515
